design of a novel metal binding peptide by molecular dynamics simulation to sequester cu and zn ions

چکیده
heavy metal toxicity has serious adverse effects on the environment. the metal sequestering characteristics of a novel metal binding peptide (glu-cys) 11 gly+linker+hexahistidine (ec 11 :his 6 ) was investigated to determine if it can absorb cu 2+ or zn 2+ cations. molecular dynamics simulations were carried out using a model of 6 cu 2+ or zn 2+ and other ions enclosed in a fully hydrated simulation box with the designed peptide. totally, 240 nano second (ns) simulations were done in three phases. results showed that the selected linker is able to separate two domains of this peptide and that the carboxyl oxygens of glu residues of ec 11 in the designed peptide can absorb these ions. sequestration of cu 2+ or zn 2+ ions by the designed peptide does not change overall tertiary and secondary structures of peptide.

Investigation of Melting by Molecular Dynamics Simulation
The melting of a 64 ion microcrystal of KCI was studied by means of a molecular dynamics computer simulation. We used a central pair interaction with an inverse power law repulsion. The thermodynamics, kinetic and structural properties such as melting temperature, latent heat, mean square displacement, diffusion constant, radial distribution function and bond angle distribution are calculated. ...
متن کاملRemoval of Heavy Metal Particles by LTJ, ANA, SVR, BEC and MER zeolites particles: A Molecular Dynamics Simulation Study
In present study, molecular dynamics simulation of Cadmium (II), Lead (II) and Copper (II) removal from aqueous electrolyte solutions using the ion-exchange process with the zeolite particles was done. The results showed that, most of the particles had the highest affinity of ion exchanging with Lead (II) and the lowest affinity with Copper (II). The calculated mean ion-exchange ratios showed t...
متن کاملPutative Binding Sites of Dopamine and Arachidonoyl Dopamine to Beta-lactoglobulin: A Molecular Docking and Molecular Dynamics Study
Because of participation in many aspects of human life, and due to oxidation-sensitive characteristics of dopamine (DA) and arachidonoyl dopamine (AA-DA), the necessity of biocompatible carrier to keep them against oxidation is of importance. In this work, we explored the putative binding sites of DA and AA-DA to -lactoglobulin (BLG) as potent carrier. Docking results identified the binding si...
متن کاملIdentification of RNA-binding sites in artemin based on docking energy landscapes and molecular dynamics simulation
There are questions concerning the functions of artemin, an abundant stress protein found in Artemiaduring embryo development. It has been reported that artemin binds RNA at high temperatures in vitro, suggesting an RNA protective role. In this study, we investigated the possibility of the presence of RNA-bindingsites and their structural properties in artemin, using docking energy ...
